Sometimes my screen registers touches in incorrect places.

This is a hardware problem, nothing can be done about it. Turn the phone off and on to make it work correctly again.

I've tried to flash custom recovery, but when I try to get into it, all I can see is blank screen?

The latest Nexus batch is SLCD, it isn't supported by older recoveries. Flash the latest Amon_RA's or latest Clockwork.
